how to solve the problem for credit card transactions?

Our credit card has a balance of $45,359.00. AP clerk did not enter any transactions
to accounting software because we did not have any money. Last month, he cut a check in the amount of $10,000.00 from computer software and mailed to the Bank of America credit card services.
He did not apply to any AP invoices because he has not entered any transactions in the credit card statement.

Today we need to pay the exact amount of $35,359.00. How can we cut the check?

Credit card transactions not in Accts Payable

If you pay it and it is not in Accts Payable, then you could record it as a debit to purchases or expenses and credit the bank account.
There probably would be several debit accounts since there might be supplies, merchandise, utilities, gasoline, etc. charged on the credit card.
