Today, can I still amend 2003 return, or am I now only able to do 04,05,06? The 06 has already been filed.

2003 return was due 4-15-2004. To file an amended return to get a refund, you must have filed it by 4-15-2007.Jiggers, EA -

What if the return was filed late but there was no
extension? To be able to file for a refund must there have been a valid reason for filing late such as taxpayer was mentally incapacitated and no one had his POA? Also, what if the tax was not paid until much later than the return filing?Comment

Late File Returns
If you were due a refund and did not file, you must do so within 3 years from the date the return was originally due to get that refund.
For a 2003 non-filed return, the last date to file for a refund was 4-15-2007.

You can always file an amended to reduce your liability to zero. As for refunds, the rules mentioned by the other posters apply. There is, however, a relatively recent exception, under the IRS Restructuring and Reform Act: if the TP can demonstrate that he was medically incapable of filing timely, the refund statute can be extended for the period of the incapacitation.Comment
