Client received letter from IRS requesting a couple of forms that were missing. Schedule C & SE. The return was EF'd and these forms were in the original return. How would they go astray?

Were there entries on both lines 12 and 56 of the efiled Form 1040 ?
Otherwise, the likely culprit is Form 1099-MISC stuff went to the wrong place, or all of the necessary information for Sch C was not entered (generating a blank, unfiled form), etc.
And never overlook the fact that the IRS just messed up.

Grasping for straws
I would think it highly unlikely that the IRS, which receives millions of efiled tax returns, would not be able to "read" or "convert" a data file properly sent to them (and receipt acknowledged) by an approved software provider.
And if the IRS has had time to send a printed letter through the US mail, that indicates the "problem" occurred some time in the past.
It almost sounds as if the underlying problem might be with some Form 1099-MISC income (from a different tax year?) that ended up on line 21 of Form 1040 in lieu of being shown on Sch C/SE.
