So then I assume the employer did NOT include the SEP contribution in taxable wages on his W-2.

Yes, that is correct. He told me his wages on his W-2 did not include the contribution.

Of course, I am going to put a statement in my transmittal file to him detailing the facts as he has told me in case this blows up in the future.
